I've seen in the manual of AT91SAM9RL64 such a statement:
"The SD Card, NAND Flash and DataFlash downloaded code size must be
inferior to 56 K bytes."
Why cannot I use the remaining 12K, given the fact that internal SRAM
size is 64K?

Because these 12K is reserved for level one bootloader program, which
browses external memories, detects and downloads your code from flash to
RAM.
