I took the liberty of downloading two documents that might be of interest to you. Both of these have been posted in the m68hc11 group files section. The first is "EVBU.PDF", which is Motorola's "old" (no longer in publication) EVBU manual. This manual includes documentation on the operation of the BUFFALO monitor. This may be the document you are presently using; I took a quick look at it and noted some inconsistencies and errors. The second document I found, BUFFALO.PDF (also posted to the files section) is Axiom Manufacturing's re-write of the BUFFALO documentation. While not typeset as nicely as Mot's doc, it appears to be somewhat more extensive, despite it's smaller file size. Given that Axiom sells evaluation boards targeted at the educational market, I suspect that this doc file has been written to be more easily digestable by the newbie. Try repeating the above search yourself; I suspect you will find several links of interest. I got both of the above docs from EE course sites.
