It isn't a matter of whether the FTDI chip can handle ISP, it is all
determined by the board design.
Both FlashMagic and lpc21isp use the standard RS232 signals DTR and RTS to
control Reset and P0.14 respectively. If the board handles the signals
properly, all will work well.
Most of the Olimex boards (LPC2106, LPC2148, LPC2124) have the Reset signal
controlled from the RS232 connector but not P0.14.
So, if you have a board that uses the DTR and RTS signals for the proper
functions you are all set. FWIW, lpc21isp allows you to swap the signals and
also invert the logic states if necessary.

Coridium's ARMmite can be programmed via a USB link using FlashMagic. The
ARMmite handles Reset and P0.14:
