We are working to add the feature which allow to program separately
each Flash block, the new setup will come out soon. If you register

You might look at Prog12Z programming from P&E microsystems. You can do what you are asking and you can also set up an init file or run it from the command line to automate some of the commands required to only erase parts of the memory.
