You might look at Prog12Z programming from P&E microsystems. You can do what you are asking and you can also set up an init file or run it from the command line to automate some of the commands required to only erase parts of the memory. Currently I use softec InDART BlazeProgrammer, and it seems it only support mass erase. So, If I want to update Booter, Application's NVM datas are also erased.
