Will code protect work with the self-programming that a bootloader does?

yes very well, some micros like pic 18series can access confiquration bits
during boot programming.

I have yet to see a realy secure bootloader/code-protection combination.
But that of course depends on your required level of 'secure'. With a
few programmed chips and some cash (think $1k - $100k) you can get the
code from *any* chip.
