Have a look at the manual of the controller in question. It may or may not have JTAG enabled at power up. Depends on which chip you are using. The AT91 ARM7s need a JTAG interface unless you have a combo chip with internal flash. They get delivered with preprogrammed flash. The AT91RM9200 has a cool bootrom which will check if the flash is programmed and if so, boot from the flash otherwise it will establish an X-Modem communication on the debug UART or Device Firmware Upgrade via USB. Both method will only require a standard PC and a standard serial cable.
