Is there any reason that I can't swap the Tx/Rx side of an ethernet
transformer to make layout easier,
according to the schematics they appear identical.

My initial guess would be yes, because there are chips that do auto
MDI/MDX switching (i.e., can detect whether it's connected to a hub
or node, and swap TX and RX internally if necessary). The only way a
MAC could work like that would be for the transformer to be
electrically identical for the TX and RX pairs.
