I think I would dump this on s...@at91.com as my next step.  Atmel should help you to resolve this.

Al,

Thanks. I called Lloyd and he didn't have much to say.  I don't understand why it is so difficult to get help with this.

Hi Henk,

Sorry - I thought you were using CrossWorks. Have you talked to IAR or
ATMEL about this?

When I was originally debugging my flash programming issue, I came
across the warnings in the data sheets about needing a fast VDDCORE
ramp up of 6V/ms I believe.
I looked at my original setup and found I was too slow if I turned my
power supply on vs. flipping the On/OFF switch on my test board.
In the end, the problem I had was solved by a new boot loader, but I
have seen where if I power up by the power supply switch, I get goofy
results. If the power supply capacitors are already up to voltage and
I flip the switch on my board, it works just fine.
So this power up process could be important for flash programming.
As for running once it is programmed, it seems to not matter as much
what happens on the power up cycle.

I'm very new to this chip so my experience is limited to a few dozen
flips of the power switch and shouldn't be taken as a final conclusion.
